Hi, I just started building a Trident 250mm (no kit).
Why does the aluminum Z extrusion (center rear) have an inward offset of almost 4 mm?

I see what you mean. Bud it is also on the z-as., as a result, the z-axis is no longer perpendicular.

It should be. I'm assuming by "the z axis" you mean the center back vertical piece. That offset is accounted for in these printed parts.

The printed parts attach the rear z extrusion at the proper offset to belt clearance. That's why those parts have that weird asymmetrical shape.
