In a pinch, drop your bearings in some 20W50 motor oil and heat it up until it is hot to the touch. Then let it cool down and remove the bearings. The heat thins out the oil and lets it move past the seals. The cool down thickens it up so it stays in when you remove them from the oil bath.
What did you make your carriage assemblies from? It is possible that you have flexing in them causing them to not center perfectly. If you used PLA, they might be softening up in the heat of the enclosure.
If the adhesive is not high enough temperature on the magnet bed, you can pull the magnet up and clean it off with a solvent like Xylene. This will remove the adhesive and give you a fresh starting surface. Then to adhere the magnet base you can use a different contact adhesive to adhere it...

This is driving me nuts! Voron 2.4. Machine homes properly. Smooth in X, Y, and Z.
However:
When telling it to move in -Y (-100) it runs rough and moves diagonally -50Y and +50X.
When telling it to move in -X (-100) it runs rough and moves +50Y and -50X
Yet:
when telling it to move +Y...
I had the same problem with direction being reversed on all of my Z stppers. Change the line: dir_pin: PF12 to: dir_pin: !PF12
The exclamtion point is the "not" command which reverses direction in a stepper drive.
